Since the MSR partition is not where it should be, it probably went into the 1 GB unallocated space. You will need to do a Diskpart list partition command to see if it is. But that partition may only be valuable to make sure the partition numbers are correct, it should not be necessary to run the Recovery Tools.
If you have the WinRE in the location indicated, it should start and I do not know why it would not.
