1. The modern apps having the titlebar which allows us to press close in the corner messes with the Start Taskbar if you have it set to the top of the screen instead of the bottom. When you mouse up to the top with and try to drag the file down as normal to close it using the old mouse behaviour it now brings the Start Taskbar down on-top of it, as though the Start Taskbar is using 'auto-hide', which gets in the way and sticks around for a good while, stopping me from closing the modern app.
2. When I have a modern app pinned to the Taskbar, and open, it will not update it's status. Take Mail app for exampel. The Start Screen tile shows me that I have two emails, but the taskbar pin doesn't have a '2' on it. I've seen pictures online that it's supposed to do this.
