I am starting to believe that your disk is giving up on you,i sure hope i am wrong about that.Please try the "repair your system" option once more,dont let your USB plugged in,use the bootrec /rebuildbcd command,let it finish,see if it works.

By the way,did you ever get the PC cleaned,of your malware?What "cleaners" did you use?Any ADWcleaner,Malwarebytes,TDSSKiller,follow the link from sister sevenforums,could be what we have not been looking at all this time.

I also think so :/, though i did chkdsk /f with no errors.
I'll try to boot up recovery with usb and unplug it then repair and bootrec.

I can't do sfc /scannow, it says a system repair pending which requires a reboot..... i rebooted and nothing.
also, i don't have an efi partition

Don't know what computer you have but does the BIOS recognize the hard drive and can you do a hard drive in the BIOS

It does show up on the bios, as well as when I use disk part, what you mean make a hard drive? like a partition? if so , no i can't partition with my bios
