Auto start programs can take a while to load, with bunch of them, system and HDD can be overwhelmed to the point of slowing everything down. Antivirus programs that load early check every item as it's been loaded and can slow things down considerably. On some marginal systems it is even more noticeable. Solution is to have as clean startup possible and AV set to stat last. Hybrid shutdown is not much help if many programs are open while turning system off, while booting again it tries to open all that again and that takes even more resources.
