I have a Seagate 2TB external USB 3.0 hard drive, Gigabyte GA-Z77X-UD5H motherboard and Windows 8.1 x64. I believe all drivers are up to date. I get a good read/write speed c. 115MB/sec when connecting the Seagate disk to an Intel USB 3.0 port on my PC front panel but I only get a read/write speed of c. 35MB/sec when I connect to the rear panel blue VIA USB 3.0 ports. I want to use the rear VIA USB connection. Is the low performance from the VIA USB 3.0 ports normal and if not, what driver or BIOS configuration should I be using to get the best USB 3.0 transfer speed?

It is important to note there is no mandatory color coding for USB ports. While blue ports often designate USB 3.0, manufacturers can use any color for any version they want.
Are you using the same cable front and back? Note that USB 3.0 devices need USB 3.0 cables to realize maximum throughput.

I used to have that motherboard. I had so much trouble with the board, including the USB 3.0 ports that I finally gave up and replaced it with a different brand. I even sent the board back (under warranty) for repair and it looked like they gave me a replacement board, that developed USB 3.0 problems (along with another CPU problem).
