start menu apps shortcuts not showing change of location

I've opened the file locations for various start menu shortcuts and moved or deleted them. For some this works fine and gives me a start menu that makes sense, e.g. putting all the apps to do with graphics in a graphics category, all the uninstall links in an uninstall category and so on.

But in Win 8.1 even allowing for their being two locations , i.e.
C:\ProgramData\Microsoft\Windows\Start Menu\Programs
and
C:\Users\USERNAME\AppData\Roaming\Microsoft\Windows\Start Menu\Programs
some of these links don't show and others still show in the apps list in their original locations.
For example of a list of about 20 links in the uninstall category I created only three show in the apps menu - but they are all in the same folder.
So there has to be more to it than just editing the two locations above.
What am I missing?
I'd really like help with this. I don't want an apps list that is messy and random - I want one that is organised and logical.
My graphics programmes all listed under a graphics category.
My office programmes under office and so on.
I'd rather that than the dratted thing being rendered useless with all the items full of programme specific links, often to a folder filled with junk links. it's that which made the old Win 7 start menu such a pain - endless entries installing themselves with the name of the programme, some like Flash that you don't ever launch manually anyway- but at a least that could be edited easily.
Is that too much to ask?
