My Computer

    AMD FX-4100 Quad-Core 3.60GHz
    Motherboard
    Gigabyte 990FXA-UD3
    Memory
    8GB
    Hard Drives
    Western Digital Caviar 1TB
    PSU
    Cooler Master Bronze (800W I think)
    Case
    Cooler Master 690 II
    Cooling
    4 Fans
All programs close but windows does not shut down? Just stays at desktop?

Do a malware/spyware check.

Spybot search and destroy

If spybot does not clear the problem then download and run COMBOFIX

Lets start from there..
