How to stop that Skype metro popup when in desktop mode when some one is responding/replying pm's.

did you try to turn off notification in the setting win+C

No I didn't...I'll give it a try.

Alternatively if you are actually having that conversation just snap the metro app to the left side of your desktop session

Once you install Skype and log in..it will keep you logged in and running in the background. If you read Microsoft's comments they say you can't turn it off you can just go private. but you can go to Task manager and turn it off so it's not running in the background all the time. You would think they would add that not all of us want it running ALL the Time!
