PC Slows to crawl

I am running Windows 8.1 on an Acer Aspire Z731 All-In-One PC (please not comments as it suits my needs).

A few days ago I was in the middle of playing a game and everything suddenly slowed to an absolute crawl.

If I reboot in safe mode, everything runs fine for hours.
If I reboot in diagnostic mode everything runs fine for hours.

If I reboot normal the system will run fine for about 20-30minutes then it slows to an absolute crawl. Nothing stops responding (though the time it takes to do things it might as well not be responding).

The only major change I have made was I removed McAfee just a few days before.

More than happy to provide any Logs and such but I am at a loss as to where to being. I've tried boot logs and such but the issue occurs well after the system has booted.

4gb RAM, 1tb Drive.

When you removed McAfee did you then go-to their site and get their removal tool if you didn't it leaves lot behind which can give problems

Yes, I used the removal tool from their site (though there are still references to McAfee hidden in various locations).
So far I have tried Refresh but the computer says my Media isn't the right one. When I bought the system is was Windows 7 with a free upgrade to Windows 8. The disk I have is a burned ISO image of windows 8 (I can boot from it, so not sure whats up with that).
That being said I have tried booting from it and doing a refresh but I get the message the drive where windows is installed is locked.
So I ran chkdsk with all the various options. It found and fixed a couple problems but the issue persists.
I tried doing a bootrec with no success.

At this point I have decided my only option is to use safe mode to determine what services are dependent on each other and I will each night before bed enable another 2-5 services and leave the system running over night. If that goes well I will enable another 2-5 services before heading to work.... rinse and repeat until I manage to recreate the problem. Shouldnt take to long, only have 180 servces running.......
