    I'd suggest you try this:

    Reboot
    From elevated command prompt:
    Dism /Online /Cleanup-Image /StartComponentCleanup
    Dism /Online /Cleanup-Image /RestoreHealth

    Reboot
    sfc /scannow

    Let us know if there are any problems... If that doesn't work run the chkdisk as Superfly suggested (if you haven't already). It will take hours though so you may want to run it overnight.

    Edit - yes you type the command chkdsk /f /r from an elevated command line.
