while setting up my new pc today and setting my folders to be included in my homegroup everything was going smoothly, now I just looked at my homegroup and it has 25 folders listed after you click homegroup in File Explorer, these files are all within a main file that is also listed (downloads). How do i get all these subfolders from being listed when I click homegroup?

Those are all Libraries from the various computers on your network. That is what Home Group is to be used for. If you do not want that kind of behavior, but only to map folders from certain drives, then turn off Home Group, and go back to conventional sharing.
