What will the upgrade to W 10 Enterprise overwrite?

The instructions to upgrade Enterprise edition to Windows 10

says:
3. Boot the computer using the installation media and follow the installation prompts. (Note that this will overwrite all files on the computer.)

Does it really mean the computer, not the system drive (C:\) only?
Are data on other drive(s) in danger?

System drive only but when changing OS I always disconnect other ones, much safer that way.

Windows was always famous for sticking BOOT sector to wrong partition and sometimes even spreading it on multiple ones.

Potential is there specially if partitioning and formatting has to be done. Giving every partition it's name can help.
