Want to make SSD boot disk, too much on HDD to clone

I have over 600 GB on my HDD from games, media, and files. I bought a 250GB SSD to boot my OS off of and put some selected programs on. Even after deselecting all my media files, there is still too much on my HDD for the included Samsung clone client to proceed.
I just want to use my new SSD as a boot drive for the OS and for several programs while retaining all my other files on my existing HDD. What's the best way to go about this?

Sounds like your going to need to clean install your OS and program files only keep the most important on the SSD. Reinstall the other programs on the old hard drive and your data is already there. I would suggest you remove the hard drive and only have the SSD in while you install the OS and first time booting it up. Prevents UEIF from spreading boot manager across to the other disk. There are several Clean Install guides here for which ever OS you have a license for.

I'm a little confused. Are you suggesting completely wiping my HDD (after backup, of course)?

Well no, there is no reason to wipe your Hard Drive, Your new SSD should be unused space to begin with. Your not going to put 600GB on a 256GB SSD
After your OS is clean installed on your new SSD and booting your can put your hard drive back in and just rename your old windows on the Hard drive, Windows.old then go into disk management and make the disk not active. Of course you already have all your data backed up before doing any thing with your OS.

If you search "Clean Install windows 8.1" I think you'll find guides on how to go about this.

First you should separate your data files from your OS. Redirecting all the users subfolders help in that : User Folders - Change Default Location - Windows 7 Help Forums , Move Your Data to a Safer, Separate Partition in Windows 7 | PCWorld

Other things which might help are the relocation of the paging file (use of mklink is useful here : MKLINK Create and Use Links in Windows - Windows 7 Help Forums ) and to disable the hibernation mode (each should occupy at least the amount of current RAM you have) : Disable The Page File And Hibernation - Can You Get More Space Or Speed From Your SSD?

Temp files, old windows update backups, restore points etc.. might also have accumulated, the built-in disk cleaner could help in this case : Control Panel (view by icons) > Administrative Tools > Disk Cleanup.

Last, you can always uninstall some programs and reinstall them on your HDD.

250GB should be more than enough...
