How to remove side borders?

I just recently got windows 8.1 and the side borders of maximized programs are really bothering me, some programs have, some don't

As you stated, some programs have the box around them, some do not. You may want to double check video settings, that the video display is set to full screen. Without knowing what video GPU you have. There is no way anyone can tell you what to look for.
