Elevated Command Prompt window opens and closes instantly

I just finished [finally] updating my copy of Windows 8 Pro to Windows 8.1 Pro (manually downloaded the ISO from Microsoft and did an in-place update within the existing copy of W8). After I did all of the available Windows Updates, I noticed that, whenever I try and open an elevated Command Prompt window (I want to do this to try and manually do some things to remove Windows.old, since it says that the directory is not empty), I see it open, but close instantly. A non-elevated Command Prompt window opens just fine. I searched, and haven't found anything. This also happens in safe mode.

Go to the cmd file location (from all apps or search for it in the system32 folder). Make a shortcut of the .exe on the desktop. Then go to Properties > Advanced of this shortcut and check the little 'run as admin' box. Now try to start it from the shortcut.

Have you run a scan for malware? Many malware apps watch for administrative actions and cancel them...

None that I can see. Not sure where to specifically look, but I went through several different types of logs and couldn't find anything related to Command Prompt. You'd think that Event Viewer would have a search function...

Like the other methods of trying to run it as admin, that just results in it opening and closing instantly.

No, only because everything was working fine prior to 8.1. I used to use an elevated Command Prompt window in W8 fairly often for different things.

I did a quick scan in Windows Defender and it found no issues.

Update: If I copy cmd.exe to somewhere else, such as the desktop, and run it as admin from the compatibility tab, it'll open just fine with administrator privileges.

That was actually the first thing that I did once cmd started working, but it found no issues. I'll try a chkdsk /F.

Can you run any .exe from C:\Windows\system32?

For instance, can you run c:\Windows\system32\Defrag.exe as Administrator?

All of the EXEs seem to run on their own, but there is no option to run as admin within properties.
