OS data usage comes up red instead of blue! Need help

My computer just crashed and i had to Refresh. I chose to try to recover my data and when the computer was done refreshing only some of the files i had were saved. Almost all of my software was gone and missing so i just figured i would have to re install it all. Part way though, it said i had no more data and could not figure out why but when i went to my computer, the data/os said it was full and was highlighted in red. I feel that my data is still there but when going into the folders the files and programs don't show up. Anyone have a fix! I've lost a lot of data and i need to know how to ether recover it or just forgo and empty it so i can begin to re-install.
