Solved Win8 crashes and then doesn't recognize cd-rom

I just upgraded to win8 from win7 the first of Dec. I have a HP Pavillion Elite HPE , AMD 64 Phenom II, X4, two hard drives 500GB and 1T. Everything was fine til 2 weeks ago. I had to replace a hard drive that was less than a year old. Ever thing working fine til today. Booted up this morning and windows defender says I have a possible trojan and it deleted it. I then ran malwarebytes and it found no malware.

Then while reading my emails, computer just shuts down and reboots and says windows had a problem asked if it could send info to microsoft. I said OK. I then started to read my email again and it shut down again and it just keeps recycling. Sometimes it gets to the login screen and sometimes it gets to repair screen and spends about 5 minutes analyzing diagnosing and repairing and then it start rebooting.

I've tried installing my repair disk and my win8 ISO, but computer just skips the boot disks. I went to BIOS and it says That I don't have a cd-rom drive installed nor do I have a second hard drive. But on the main BIOS screen it shows no 1st drive and no 2nd drive but it shows a 3rd drive which is my western digital 500GB and it shows a 4th drive whivh is my seagate 1T. I ran the S.M.A.R.T. Drive self-test on both of those drives and they both checked out. Both the 5th and 6th drives showed nothing.

Can any body help me. I don't know what to do since it's not recognizing mt cd-rom.

I guess I should have done this 1st. I opened up computer and the power cord disconnected from my 2nd hard drive. I was able to reinstall Windows 8. I'm hoping everything will be fine now.
