User folders epic failure. Can't restore.

I have this issue for a while. At one time I set both the documents and the downloads to the same folder. But now in windows 8.1 (maybe in 8 too) it got totally screwed up. I have two documents folders, or two download folders. If I restore them to default both restore to %UserProfile%\Documents.

I somehow got it to show downloads with the proper icon for the downloads folder (and the documents too, but I don't use that) previously, but it got messed up again after installind updates for 8.1.

It's clearly a bug in windows. But how can I repair the folders manually? Any relevant registry keys?
