If I set a proxy to be used, in Internet Explorer, will all other applications also go through this proxy then, such as Firefox, bittorrent, Skype etc?

No.

Each application will have it's own proxy settings. Some, such as Firefox, will have the option of using system settings but this must be manually selected. Others will require manual proxy settings.

Thank you! I'll test it just to be safe, but that's what I was hoping to hear.

When accessing the Internet directly browsers care little about network configuration. But when using a proxy server they are very much involved with the proxy configuration details. The system proxy configuration is primarily for the use of Internet Explorer but other browsers can use it if configured to do so. But all browsers I have seen can use their own settings. In a home setting you can have multiple browsers each with their own proxy configuration. In a large network that likely wouldn't work.
