I use a program called DesktopOK to take care of this. Once you have the desktop setup as you want it, use DesktopOK top remember it. DesktopOK will put things back when you reboot or if you righ click on it's icon and select Restore.
Edit: Also, right clicking on the Desktop and selecting Refresh seems to help it remember where icons go.
