Re-create system partition?

I have a UEFI PC with an SSD and an HDD. I installed Win8 and upgraded to Win8.1 on the SSD.

For reasons I don't understand, Windows created the system reserved partition on the HDD, not the SSD. Not knowing this, I erased and reformatted the HDD, and now the system will not boot. The Win8.1 install is still present on the SDD, but the system reserved partition is absent.

Is there a way to re-create the system reserved partition? I have the Win8 install DVD, but the upgrades to 8.1 were made using Microsoft Update and the Microsoft Store.

Since you did not fill out the system specs (Laptop, desktop ? Windows 8 32 or 64 bit ?), I am just guessing that your PC is a desktop.
Here's the reason:
  1. When you installed Windows, you did not set your SSD to be the first drive in the Boot Priority list in the BIOS. It is always a good practice to have only the SSD connected to the PC and disconnect the rest when installing Windows.
  2. Your HD somehow was set to Active and also set to be the first drive in the Boot Priority.
Because of the above, Windows installation will silently use the whole HD as the recovery partition containing these hidden files and folder: boot, bootmgr, BOOTNXT, BOOTSECTxxx.BAK along with the rest of your personal data.

Having said that, If you have the Windows 8.1 Recovery USB, you could try to boot from it and do a startup repair:
US->Troubleshooting->Advanced Options->Startup Repair
