I have a Windows 8 Pro install with Media Center and have auto-hide checked in task bar options and it will hide once and then will stay up forever, any one know a fix for this issue. My Laptop has the same thing checked in control panel but it hides the task bar no problem.

Try booting into safe mode:

Put this into CMD (Windows+X then A)
shutdown.exe /r /o /f /t 00

And see if it still happens. That should indicate to us if it's a windows problem or 3rd party software problem.
